Sure...an opaque finish would just cover it up...the only issue then is getting the surface smooth and even...

That paint finish is sounding better all the time. Not sure what to do with this otherwise.

Maybe just scale down the guitar a little, even if just in that area. Put the input jack there? An electro socket or a plate might cover enough.

No. It's the upper bought. I thought it was (by looking at a phone sized screen) the bottom near the input jack location.
