Wales is a principality and so wasn't included in the 'United Kingdom' which was the unification of the crowns of England, Scotland and Ireland. Similarly, Northern Ireland is a province and it's the St Patrick's saltire of Ireland that's represented in the Union Jack http://en.wikipedia.org/wiki/Saint_Patrick's_Saltire

One of our Brits could correct me if I'm wrong here, but...

British Isles = all the islands in the area
(Great) Britain = the entire island on which England is located
England = one country contained within the island, but not the whole island
UK = the conglomeration of particular countries within the islands
